I got a ton of them in size 00 to 1 for Christmas and I need to figure out a way to store them properly.
I was thinking small fly boxes to st least keep them organized, but does anyone have other ideas?

Separately from other baits.... you can get packs of treble hook covers for very cheap, and just put em in like a sandwich container

I take the pocket tackle box (Plano what I have)and cut foam to fit in the spaces and hook the lure into the foam.

I have done something very similar to you. I took an old divided cassette case with zippered bag and converted it to a trout tackle bag. It has six square sections molded in the hard plastic “box”, so it works great in keeping things separated.
The two sections I’m using for spinners and lures, I cut styrofoam (for strength) and soft foam (for hooks) and glued them together. I made it double-deck in both sections by cutting the bottom pieces to fit between the cassette dividers, and the top pieces are cut to sit on top of the plastic dividers. This way the top layers are not setting on the bottom layers. For “handles”, to pull out top layers, I poked a pair of holes ~3/4” apart and ran a zip tie thru to form a circle ⭕️ with the catch on the underside of each of the “shelves”.
Hope this helps someone with ideas. It really works well.

You might consider the Roland Martin solution. "Here kid, you dont work for them, they work for you!" Give some to a deserving kid or a beginning fisherman. Since you will never use all of them, and another beginning fisherman will eternally grateful, think about it. Just Sayin...RJS
I cut short sections of plastic tubing and stack them on end and placed them in a carry bag. I did this for my surf casting lures. Of course they are much larger than the spinners you are talking about but I think you could scale it down to match your lures. Small diameter tubing in a length that allows the lure to dangle from the hook while “hooked” over the lip of the tubing. Depending on the diameter of the tubing you choose, you can hang more than one lure in each tube. You should be able to find a plastic box (Tupperware for example) just a bit deeper than the length
of the tubing. A lot of work I know but works great to avoid the tangled mess that can easily happen.
Lots of good solutions mentioned, but for my Roostertails, Panther Martins, Kastmasters, spoons, etc., nothing beats the LureLock boxes.
Sticky bottom holds easily with just a gentle press. I have a box of 30 or so, and didn't use but maybe 3 dividers at all...... NONE TANGLED and you can damn near turn it upside down and have nothing fall out. Easy to organize, easy to clean if sticky gets dirty. Had my first one for about 3-4 years.... now I have 3. The smaller size allows me to take 15-20 lures, no prob. And no, the sticky won't screw up maribou or feathers.

When pool noodles first came out my Dad cut 1” long sections, trebles on the inside, straight hooks on the outside. He also cut 4” sections for hooks with leaders.
