So I’m thinking of buying a pedal kayak and from the looks of it they are a little bit for heavier than the standard paddle kayaks. The issue is I don’t have a truck, only a car. Does anyone have a transport their kayak on top of their car? It’s a brand new car, do I just have to accept the fact that the car will scratched?

What about after market cross bars ?
Need to know the capacity of the bars and the vehicle. I wouldn't do it with a brand new car. I've hauled mine on top of the Honda van and the Subaru Outback, but not nearly as nervous now that I use a trailer.
Looking at Harbor Freight at their folding trailer, plenty of You Tube videos of rigging it for kayak use. Better answer than pulling muscles.

I use Malone cross-bars on my Ford Focus. Suction cups avoid damage to the finish. Works fine with my 75 pound Lifetime kayak
I have a Hobie outback with the mirage drive. The drive comes out so you can mount it on the car. The tiller also pulls up to the hull so that won't cause any scratching.
I don't know about other pedal kayaks, but I would think the pedal piece is removable. Of course, this means that you should have a leash attached to it in case it falls into the water. I don't think they are very cheap!
Roof rack, a few straps, (not ratcheting), they're too strong and could crush your kayak, and a few towels (do you don't scratch).
