Any of the lakes near you Berryessa and others. Also there's Cuttings Wharf for the Napa river.

Alameda for halibut (April through October). Launch at the Rock Wall boat ramp (free and rarely busy) then troll south down to Crab Cove a couple hundred yards off shore. (PM me for specifics.)
San Pablo Dam for trout.
Hope this helps.

What species of fish do you want to target? How big is your trolling motor, gas or electric? I would personally not try launching in the bay with just an electric trolling motor. The Bay is known for its strong currents and an electric trolling motor might not be able to overcome the tidal push. Unless u stay close to shore I personally wouldn’t fish the bay without at least a 10hp motor. I know that there has been been a recent increase of kayak fishermen plying the bay in recent years so maybe I’m overthinking this. But just my opinion. If u want to fish fresh water, Lake Berryessa is a great option. San Pablo dam is not an option right now. As of this week the ramp is not open due to high water levels. Might take a week or two before they will allow launching. Call ahead. Like Saw1 said the Napa and Petaluma rivers could be a good option for stripers. Like Papa D said halibut fishing should be great this coming spring in the bay off of Alameda.for halibut Good luck and be Safe.
Thanks those are the locations I was planning to check out.
